The two primary routes from Middleton into Madison are University Avenue and the Beltline (US-12/18). Both work. They just work differently.
University Avenue runs directly from downtown Middleton through Shorewood Hills and into the UW campus area. It's the more direct route for anyone whose destination is the UW Hospital, the campus, or the Near West Side. Off-peak, central Middleton to UW Hospital is about 15 minutes via University. To the Capitol Square, it's closer to 20.
The Beltline route loops the south side of the city and is the better option for destinations on the south side, the east side, or anywhere that requires crossing the city. The Beltline route from Middleton to the Capitol can be slightly longer in miles but often faster in heavy traffic because it avoids the densest stretches of University Avenue.
In rush hour, the routes diverge in interesting ways. University Avenue gets congested between 7:45 and 8:15 AM and 5:00 and 5:40 PM, mostly because of UW campus traffic and dense in-town intersections. The Beltline westbound during the morning rush is generally lighter than it is southbound from Sun Prairie or northbound from Verona. Middleton commuters benefit from sitting on a stretch of the Beltline that's less congested than the central or eastern portions.
